Some people (including myself) have had download/login issues using Flashget even with Direct Downloads enabled on their rapidshare premium a/c.
Site (in Options) Login didn't work for me for a long time so what I do is:
When I copy a link into Flashget I have a prompt /pop-up box confirming details on the link
There is a "Login to Server" radio button that can be clicked where the user details for the a/c are entered.
Then click the "Save as Default" button.

Now every time you copy links into Flashget This will store your account settings and voila, should work 100%
